Answer 1 :
From my experience a cab would cost about $80, including tolls
Answer 2 :
Whats late night? If the trains are still running you can get the lirr into the Atlantic Center, the 4 into Fulton Street, and short walk to WTC and you can catch the PATH train, but that all depends on what time you are going.
Answer 3 :
Another method would be to take the AirTrain ($5) to Jamaica Station. Take the LIRR ($5 or $3 weekends all day) to Penn Station. From Penn Station you can take NJ Transit, or walk over 1 Avenue to 6th Avenue to the PATH Train or walk (or take 8th Avenue Train uptown 1 stop) to 40th and 8th Avenue (Port Authority Bus Terminal) and take NJ Transit Buses.
Answer 4 :
If you are travelling late at night I would suggest hiring a car service to pick you up. This way it beats looking for a cab, and paying their rates. The car service will have someone waiting for you, and you can pay by credit card and not worry about having the cash with you.
Answer 5 :
I take it switching from JFK to Newark Airport isn't an option?
